These two plugins seem to work really well together. The only problem I am having is after I filter and then scroll down, when the pagination automatically goes to the next page (while scrolling down) the filter(s) are removed and all products from that category are displayed.
This happens both on category pages and after you search and select a filter.
I tried with both the settings in WPsolr (section 2) and with both selected.
Any ideas?

Sorry, but I cannot recommend one as none would work out of the box with WPSOLR.

I can indeed custom work a WPSOLR add-on for the plugin you want. It would be integrated in the WPSOLR core, and fully tested on each new WPSOLR release.
